That looks like an injury to me, possibly from being pulled from it's shell by another crab when you found it naked - they will attack their own if they find one that is in the process of molting. That does look like shell rot, or some kind of bacterial issue. It's not unusual for a contagious shell rot to begin underneath the current exo and not show up until the animal has shed the exo, so you wouldn't have known when inspecting him when you first got him.
