When I mean cleaning the tank, I mean completely (no more substrate, decor, anything-completely empty), do the spores stay in the air?

Unfortunately yes, and they can spread to nearby surfaces as well. You'll always have some spores in the environment no matter what (algae is the same way), but it seems like once there's already mushrooms growing then it's more likely for them to start back up again faster.
