At the bottom of the tank where the substrate is more moist, it has a cow manure type of smell?? What do I do! I've never actually had this happen

Sounds like you have some flooding going on. This happens if you mist regularly. Do you have any molters down?

Well, sounds like you need to mix some dry substrate into your current substrate if you are 100% positive that your hermits are not molting. ---One has just finished molting. I discovered carefully.. he was done munching on his exo as well. That will make a huge mess everywhere!
just try mixing all of your substrate together. Naturally your top layer should be dryer than your bottom.
